How have the stools been since?

Occasional loose stools can still very much mean he has chicken allergies or sensitivities. I would stop feeding chicken altogether for a month, to test his senstivity. Aren't you also feeding cottage cheese though and other things?

And, what about treats?

Also, as has been mentioned before - if you're feeding more than 15-20% homecooked food, you're throwing the calcium-phosphorous ratio out of balance - so this also may contribute to his upsets.
