Lightbulb Waiting to potty...and litter/pad confustion!

Mr Belvedere will be 12 weeks on Saturday. He's doing very well with his training considering my boyfriend and I work long hours. We're trying to litter train him and he seems to be getting it...kinda. He poops in the litter but he still pees all over the floor. But when it come to puppy pads (which he was using at the breeders) he pees on the pad but poops on the floor. It's a no-win situation. Ideally I'd like to stick to litter, since I heard it's cheaper. Also he's been burying his waste in the litter so it doesn't stink, another plus!
I've been using his litter to soak up his pee when I can and put it back in his litter box, but it's a slow process. He's actually taken to peeing on the bathroom floor so much that the wood paneling is coming off of the cabinet. We've purchased a Pet Gear Home 'N Go Pet Pen to keep him in there during the day because of the paneling, we rent and we don't want it to get worse.
We're going to try using the pet pen during the day instead of the bathroom and lining the litter box with pee pads and litter and put a pee pad under the litter box.

Any thoughts or suggestions?

The other thing I have a question about is, it seems my yorkie prefers to pee on the carpet or on our beds. It seems like we leave him with his litter box/pee pad and he intentionally holds it until he's out playing with us, then he'll pee all over the place. We've been diligent with spraying Nature's Miracle where he goes so he doesn't go in he same spot twice, but I just get this feeling, like he's waiting for us to take him out. He generally doesn't roam free unless someone is actively playing with him, otherwise he has an exercise pen, separate from the pet pen I mentioned above.
Any thoughts?
