Sounds like it could be allergies. I don't know how old most dogs are when they start having food allergies but Jamie had itchies and watery eyes from the time I first got him. I changed his shampoo and his dry skin went away but he still had the itchies. I changed his food and he doesn't itch at all and now his eyes barely water except for when environmental allergens (pollen) are high. What kind of food is your baby on?
