The carpeting isn't brand new...meaning you didn't have it installed? It's possible whoever owned the house previously owned a dog who pottied inside. She smells the scent...even though you don't and thinks it's okay. I would call a professional carpet cleaner...and specifically have them clean for pet odors. I'd also babygate a few rooms off so she doesn't have run of the house until you can trust her again.
On the spots where you know she's gone...pour nature's miracle there. It eliminates the smell.
Your post reminds me of a friend who moved and her dalamation started going inside. She calls the vet...who informed her...the dog didn't understand they had moved, this was their new home...and that she should have "a talk" with him and explain it. So the next day...I asked if she and Preston had had...the talk....she told me yeah, I told him...this was my new house and if he didn't stop peeing in it...he would be moving.
