How much room are you giving your puppy in the pen? There should only be enough room, to stand, turn around and lay down. there should be no room to eliminate, unless it's where she sleeps. If that is all the room you are giving her, then try sprinkling some dry food in her sleeping area. Puppies will not poop or pee where they eat.
If you give her too much room in the pen, then she will find the room to eliminate.
