O.k. what if I put Mufasa in a xpen/crate during the day when I'm at work and then still let him sleep with me at night? I get up at least once or twice in the night to take him outside to pee. I'm thinking he will know he has to stay in the pen when nobody is there and when we are home he can run around because there will be somebody watching him. He'll associate the pen/crate with nobody being home.

I think it is good thing to do. How long are you gone? If it is all day then it is a good idea to come home on your lunch hour to let him out for a few min.
I just worry that it is too long of a time to leave him in his crate, however, it is a safety issue, and that needs to come first. Little Yorkies can get into so much mischief when left to their own devices, and accidents do happen.
