Your crate may be too large. Sectioning it off will help. You may need to take him outside more often, especially if he's young. Be patient, but keep on it, as you don't want this to continue. You want him to see his crate as his bed. I also have food and water in Trixie's crate. She knows its a bed and food area. That might help you as well. My guess is, that you have too large of a crate.
