I would think that crating them separately would be best, but if you're putting them in an xpen or behind a gated area, then they'd probably like to be together so they can have each other to play/snuggle with during the day. My two were penned together at first when Milli was a puppy, then when Emma grew up, we let her have the run of our bedroom while Milil was confined to a smaller area. They could still see/touch noses through the pen though. Then, when Milli turned a year or so, and was reliably potty trained, they both get to stay out and have the run of our bedroom while we're gone. You'll have to decide based on how they interact when you're not home, how they're trained, and how large of an area you have to keep them in when you're away.
