If your feeding dog food then I'd bet there is something in it that's causing problems. It's almost impossible to test for allergy to dog food. Look at the MANY things in it, and of course what could be in it that isn't listed. I'd start with a diet of rice and ground beef first for about a week or two to see if there is any improvement. If that seems to work, then add some grated carrots for three days. Each time you add something, make sure it's fed for three or four days before adding another food.
