First, God bless you for rescuing her and loving her enough to train her.
I'm assuming she's spayed.
You might be entirely surprised at how well she would adapt to a crate. I know many pet Yorkie owners think it's the worst thing in the world, but I would put it in the Yorkie Bill of Rights as Right #1 - A place of their own. She might find it totally comforting to have her own den. I think it would be terribly difficult to try and train her without one.
Ditto with the exercise pen. A very good tool.
Also, she probably doesn't have any "bad" memories of the puppy mill. It's what she was used to. Although her circumstances are much better now in terms of her health and well being, it will take a bit for her to become accustomed to the new routine. Nothing's been expected of her before.
I look forward to hearing how she progresses. Be patient. Her whole life she's just been going whenever she had to with no reason to hold it. Once she figures it out, she'll be happy to do what pleases you.
