I am concerned about hypothermia and how to prevent her from "losing" them.

I would probably confine her by placing the whelping box inside an ex-pen. If she removes them from the whelping box, she at least can't get them too far. They cannot regulate body temp so you could lose them quickly if she is not keeping them warm/together. She might be looking for a quieter spot?
