Sometime it helps if you put the crate right next to the bed on the same level. She can see you and you can comfort her with your touch.

I did this with Bella when she was a baby. Put the crate on a sturdy table right beside you at the bed. Bella was comforted when she could see me. She would often look to make sure I was there. I would put my hand inside the crate sometimes to reassure her at first. Sometimes she would rest her head on my hand or get as close to the side near me as she could. Pretty soon, everything fell into place. Right now, your little baby is just scared. It will get better.
