You use the toy the same way as the treat. You click and then offer the toy. Have you ever seen the search and rescue or bomb dogs working on tv? After they've made a "find", they indicate it to the handler and the handler generally plays a game of tug with them as a reward. It's the same thing.

I've had the same experience you're describing and I know you just need to hang in there. Once they get what you're trying to do, they love it. You need to click and throw the toy 20 times a day until she looks for the toy with happy anticipation instead of running away. She's not trying to make you feel bad, she just has it in her head that the hot dogs mean trouble. You can change her mind. Hang in there.
