Yes, you can register the litter if they are AKC by doing DNA on mother, both sires and all the puppies. Expensive to do all and I think they have a large fee they charge in addition to the fee for each puppy. I have heard of this before and you can call AKC for details.
Even now that you are not sure if a breeding took place, in order to register through AKC you will need to do this entire DNA workup.
