First, you can't let him have free run of any room without supervision until he has earned the privilege. I had a similar issue with Holly. Even when I was sitting in the same room with her, watching TV, she would sneak off behind the couch to poo. I finally blocked every method of her getting behind any piece of furniture. I kept her in her harness and leash and literally had her attached to me. The second I suspected she needed to go, I put her in her pen with the door shut and left her there until she went. She is now nearly 100% with pee and poo on the pee pad, as long as she is confined to the living room. If I let her have run of the house, she has not yet figured out that it is not OK to go wherever she wants. I think she is doing OK given we have only had two months together. This just takes time and persistence.
