I think any dog would hate to be locked up in a bathroom especially yorkies cuz they love to be around people. I agree that an x-pen would be better even though your puppy may not like that too much either at first but it's better than a closed in bathroom. Give him some toys to keep him occupied. As far as the smelly poop, it's probably the food. Try him on something else until you find one that agrees more with his system. Good puppy food may reduce the amount that he poops too! Not all dogs won't poop where they sleep so it's going to take some patience on your part to teach him where he needs to go (on the pee pad). He's young and, again, you'll probably just need to be patient and work with him.
