You might consider leaving him with a puzzle toy or a bully stick when you have to leave him confined.
I am a fan of leaving the breeding to breeders who do health checks, etc.. I would also say that if his marking is already a concern, then the other problems with keeping a stud would also be very difficult to manage.
I support spaying/neutering for our pets. It has been proven to help extend the life of our pets by preventing them from trying to "get to" dogs of the opposite sex, as well as a reduced risk of certain cancers.
