Default crate training

I know a lot of people ask about this, but our situation is unique I guess. Chip is 100% crate trained. Smokey on the other hand, is our rescue, and is very anxious in a crate. He ends up having diaherria and pees everywhere in it because he gets so nervous. We had been leaving them out in the open, but they were shredding paper, getting into trash, tearing up my underwear, and just basically throwing a party when we were gone. We tried an experiment though to see how Smokey did with Chip in a crate alone. We tried it a couple times a couple weeks ago for about 30 minutes each and they were fine. We tried it again and left them alone in the crate for 3 hours. The problem is, Smokey thinks it's okay to go to the bathroom in the crate. He did poop in the crate, but since it was hard, we think he just needed to go. How do we retrain a dog that already thinks pottying in the crate is okay? HELP!
