I'm thinking allergies too. Your vet can do testing from a blood sample if that is the case. It could be dry skin though. Do you have a humidifyer in your house. The air is usually pretty dry in the winter and I know my skin starts itching. If he is rubbing his face do you think it could be a tooth issue?
Best thing to do is go see your vet.
