First step: make the crate her haven. Praise her and let her know she is a "good girl" when she's inside (don't force her inside). Give her a treat so she knows she is doing something good. If you haven't already, put a bed/bedding inside the crate.
If she hasn't stopped, there may be some underlying problems (

The pup has gaseous or loose stools.
The pup drank large amounts of water [or ate a large amount of food] prior to being crated.
The pup/dog is suffering from a health condition or illness (i.e., bladder infection, prostate problem, etc.)"
