I think we're confusing urine and blood samples (or at least I am) ...

You will need both to help paint a complete picture. There are certain things they look for in the urine.

The amoxicillin is given to treat bacterial infection. They do this as a precaution, if it works ... problem solved ... if not, they can rule out a cause and continue testing.

Has he been vomitting?
What kind of food do you feed him?
Does he seem naseaus or less active?
