12 weeks is still very young, I would put him in a small crate at night with just enough room for him to stand up and turn around. Most dogs will not mess in their bed. Also put the crate right next to your bed so he's close to you, this will make him feel more secure. Don't get discouraged, he'll get there. He's just young.
