It does take some time, patience, LOTS OF PRAISE and a REALLY GOOD POTTY TREAT!
My boy was the same way. He would pee on the pad (actually I have a liter box with the pad inside - it forces them to have to step into the box to potty) but he would poop behind the couch.
It took a few months of me throwing a PARTY and Really Good Potty Treats for him to pee and poop in the box!
