is there anything in his ear canal? stuff that looks like dirt can be ear mites. if he has a yeast infection you could find brown or yellowish goo in his ears. do his ears have an odor to it?
another question: did you just recently put a collar on him? when puppies get collars they are not used to them and start scratching at what appears to be their ears but its really them scratching at the collar.
