Sometimes urine looks clear but is really a light yellow which is common in puppies. Urine that is truly clear (like water) is not really a good thing. Clear urine can mean that the kidneys are not working (renal failure). Clear urine can also mean that they are drinking a lot of water, but drinking a lot of water can also mean that something is wrong. Clear urine during the day is not uncommon. But if their first urine of the day is clear, then a urine analysis should be done.
If the first urine is too dark, then this could mean dehydration or liver problems (assuming medication is not the cause).
Other things to look for in urine are sediment, a reddish brown color which indicates blood, or very cloudy indicating the presence of white blood cells.
