Did you leave her outside unattended at all? If so another male probably got to her. You may not see any spots a male could have gotten in, but you wouldn't believe all the things males will do to get to a female in heat. They can smell a female in heat miles away, can get under the smallest holes, jump/climb over the tallest fences, etc. If you left her unattended outside for even 5 minutes while she was in heat, I am positive another dog got to her. (Unless it somehow turns out your male wasn't neutered)
