I don't recommend the Bordetella at all for Yorkies as it usually gives them bordetella and very often makes them sick.
Vaccines work by challenging the immune system. If she is sick that she is on antiobiotics, her immune system is not going to be working properly. You don't want to challenge an immune system that is already challenged fighting off an infection or illness.
Yes, keep the appt and be sure to talk to your Vet and your concerns. the Vets I know won't vaccinate if there is a pre existing illness.
