I would definitely keep the crate in your room so he can hear you breathing and moving around and he may get comfort from that. I also would close the door to your bedroom, to make it feel more confined and less open and threatening.

His his crate a wire cage or the enclosed kind? If it is the wire kind, drape a blanket or towel over the crate so that is enclosed and feels more den like. Can you throw in a peice of garment that you have worn and has your smell on it, to make him feel closer to you?
