She's crying because it really does hurt her. My son's college roomate had a dog that was matted like you described and the vet told him the dog needed to be shaved down, (actually the vet did it). The reason is because of the location of the mats. Ask your vet or groomer on how to proceed because this isn't a typical situation. Good luck with your baby.
