It is true that coccidia can be aggravated by stress...It's not as easy to get rid of sometimes...It took a few rounds of albon for my yorkie's coccidia to go away when we first got him. The coccidia was causing him to be extra hypoglycemic as the parasites were depriving him of all the nutrients he was eating. We had to actually force feed our yorkie with a syringe when he was a pup because he refused food all together and had very bad hypoglycemia. Whether you decide to go with the car ride or the plane ride, your baby will probably get stressed out anyway because she will be leaving her mama and the littler mates and all that. The best thing is to just make sure to have the fecal test done as soon as she finishes her meds to make sure that it's gone. She'll be okay, you just have to make sure to keep an eye on her. Make sure she's eating several small meals throughout the day and access to water at all times. Good luck!
