Consistency is the key. Whichever method you choose, whether it be gating off an area, crate training, etc., you must stick with it. It sounds like you know this is the main issue so you have to choose to rectify the situation and enforce it.
The problem is, your little boy has never learned that it's not okay to just use the bathroom whenever and wherever. That's why you find the messes everywhere and why he is peeing in your bed. He hasn't learned to hold the urge and go to the right place or ask to be taken outside.
And as for the peeing in the bed, a puppy who isn't house-trained has no business being on the bed. I know it's fun to cuddle and sleep with them, but you must be strict about this rule. My husband and I hate that Riley can't sleep with us like Penny does, but she's only 7 months old and still makes messes sometimes. We won't allow her to sleep with us until she's at least a year old; and then, we'll just have to see where she is in her training and behavior.
