Default What's the best set-up for a new puppy?

Our pup comes in three weeks, and I plan to take a couple weeks off to bond and teach her a few things. When I'm back at work, she'll be home alone for a good part of the day. I plan to come home at lunch to let her out, but I know four hours is a long time for a little pup to hold it. I'm thinking about putting an x-pen in the kitchen so she has limited room to wander, but should I also try to train her to go inside? Or just leave newspapers down and hope for the best (while understanding that there will be messes)? Ultimately, I want her to be fully trained to go OUTside. Will encouraging her to go on puppy pads during the day slow her housetraining, or worse, prevent it altogether?
