You may need to take her out once during the night. All puppies are different, but it can take a while for their bladder muscles to get strong enough to hold it for a long time, even a couple hours.
You can try leaving the crate door open and setting up a pen attaching each end to the front of the crate. That way you can put puppy pads and toys down outside the crate, but she can still snuggle in her crate and stay confined from the rest of the house. See if she uses the puppy pads.
If she's peeing as soon as you put her in there or a few minutes after, it could be behavioral and I would suggest calling a trainer or behaviorist to get some advice.
