If Bordetella was actually determined then the breeder should have been responsible if the puppy came to you with the cough then it came from the breeders environment.
If your baby caught it or showed symptons only after you having her/him more than 10 days then I would think it was caught else where.
The Bordetella infection could have weakened the Trachea. Bordetella is only a doggie flu it takes its course with a cough suppressant, and amoxicilin, usually will take care of it within 2-4 weeks. If he was just coughing they should have left him alone and let the drugs take its course.
Now if there is cause to think he was also suffering with the beginnings of colapsed Trachea that wasnt detected, that should be considered.
Bottom line Ive never heard of a puppy (let alone and adult dog) given a Tracheal Wash. What could have gone wrong is the wash could have further compromised the lungs causing fluid in the lungs or swelling of the trachea.
I am sorry this happened to you, but these are the things that should be discussed and considered with your breeder and your vet.
