When I have to do something to my puppy's face, such as clean the gook out of the corner of her eye, I usually snuggle with her on my lap, put my face down next to hers, coo to her alot and generally get her feeling all warm and cuddly. Then I reassure her all the while with my face nuzzled next to hers that "mommy will be very careful and won't hurt her baby" while I take the cleaning wipe and start dabbing and wiping out the inside corner of her eye. She holds still for it, using this method.
You might give this a try, if you have the time. I've found that trying to restrain her and then fight with her only makes her more terrified of having it done and backfires on me in the long-run.
