The first few weeks in a new home can still be scary for a pup. I agree I'd be concerned about the cowering, but I don't think it's anything that won't disappear as he becomes more comfortable with you and your home.

I definitely second Villette's advice above. As hard as it is, don't baby them. That just rewards the behavior that you're trying to get them over. Keep toys and treats handy and try to distract him when he seems scared.

And let him be around a lot of people and dogs. Small dogs, ideally, at first, but other dogs. Maybe a puppy class?
