It sounds like her crate is too big, it should be just large enough for her to turn around in. If you are just leaving for a short while perhaps do not put the water in the crate. Have you try a kong with peanut butter or treats inside to keep her busy. They last longer if you freeze them.
How long is she in her crate, and how old is she?
Oh just want to add if you put the pee pad in her crate it incourages her to go in the crate. You never want them to associate crate with potty.
