When my furbabies have accidents IN the house I use Windex and drench the spot and then dry it out as best I can. I think the ammonia cleans out the smell really well. I have used bleach and other doggie products but am partial to the Windex. If that doesn't work, try changing out the floor covering or re-painting over it, if that is possible.

I also agree that when you do get the smell out, you should use pee pee pads. You can get the equivalent pretty cheap if you buy People Incontenency Pads.
