Does she get punished or scolded? I'm not saying this is the case, but lots of times when dogs get negative reinforcement, they think peeing is wrong and try to hide it from you. Then again, maybe it does have something to do with the other dog.
Regardless, when dogs have setbacks you should just return to basics: Limit their freedom around the house by maybe setting up an xpen or closing off a room. Have a crate and a pee pad available in that limited space. Then take them to the place you want them to go at regular intervals.
