Yes, small dogs do have delicate tracheas and Yorkies are prone to CT. Getting the right harness can be tricky because some of them will still go up high enough on the neck that it still presses on the trachea. When the puppy pulls, as they do when they are not trained, it press on the trachea and can cause damage.

Some people have used a ferret harness on their very small puppies because they could not find a dog harness small enough. Ask your breeder how much they think the pup will weigh and measure when you bring it home so you can get one that will fit. Maybe the breeder can suggest one that they know to work on their puppies.

I use a break away cat collar on Gracie so she always has her Id tag on. That would be the main reason to put a collar on a small dog. I don't think a collar is a good idea for a small puppy.
